We are a family of 4 with a 10yo and 12yo boys.
We will be stopping over in Tokyo for 3 nights
in July.

My wife and I spent a week in Tokyo back in 2000.
The hotel rooms that we stayed in were really
small compared to what are common in NA.

I used to have a couple of websites that offer
family(tatami) rooms for family but they are
no longer in business.

Currently, I can get a couple of rooms at the Crown
Plaza Metropolitan for about $120US each on priceline.

Can anyone recommend any websites that I can look
into?

I loved my stay at Homeikan Daimachi:

It's a very friendly traditional hotel in a nice residential
neighborhood, yet just a few blocks from 3 main subway lines. The
(optional) food is great. And the price is very reasonable.
